Is 404 error URL, s can effect on my website ranking?

I am confused, when I read this article. I do not understand that 404 URL can effect on my website ranking. For more info: Official Google Webmaster Central Blog: Do 404s hurt my site?
My one site has lots 404 error pages. Please suggest me how; I can control these entire (errors pages) URL?
